Most 3D formats are digital (with the exception of 70mm IMAX) and they all have pros and cons. IMO IMAX 3d has the best picture quality and 3D effect, followed by Real-D. There are other technologies used such as XpanD 3D and Dolby 3D but are not quite as common.

Well, if you mean digital IMAX (technically, realD uses DLP projectors too), then it's slightly blurrier (well, I've only seen film IMAX, but since IMAX 3D uses two projectors, I'm guessing digital IMAX will be the same), but the main difference is that realD is circular polarised, while IMAX 3D is horizontal/vertical, meaning if you tilt your head too far on IMAX 3D, you lose the 3D effect.

D3D has generally accepted as the "clearest" 3D, with the least amount of Ghosting on the picture.

I've seen Avatar in IMAX 3D (linear polarization), RealD 3D (circular polarization), Dolby 3D (colour filters) and Xpand 3D (shutters).

For the best overall cinema experience it has to be IMAX, but for the best 3D I recommend Xpand.

3D quality (personal rating): Xpand3D >Dolby3D >RealD3D >IMAX3D.

I've only seen it one way so I can't make any comparison. The theater I saw it in was a RealD 3D Imax... the first time it felt like the action scenes were too blurry compared to watching it on my computer screen. It may have been because I wasn't used to it.
No matter what, it's going to be an experience and actually my favorite effect was the credits floating through the trees at the end. Also the subtitles when they're speaking Na'vi hung in between the characters..that was really cool.
So no matter what you see, it will be an experience that needs to be seen. Don't worry about the technicalities.

realD is the 3D you will find is most cinemas (a few have Dolby 3D, which I've never seen but is generally considered worse and from what I've read is technically worse too), but other than that it's realD or IMAX.

Well not sure, but I have seen Avatar twice in regular cinema 3D and twice in IMAX (it said DMR, what's that?) and I think that regular 3D was more clear and maybe had a bit better colors, while IMAX had more realistic 3D effect. There were scenes where I felt like the whole theatre was flying in IMAX, though I thought the colors were a little washed out. Both are great options I think, maybe IMAX is a little bit better.

I dont think you'd really notice unless you were really paying attention and watched them close to the same time. But my theater only offered Real-D 3-D and IMAX 3-D relating to 3-D, so I wouldn't really know... its Avatar haha

I personally thought that RealD in a smaller cinema was better than the IMAX... If I had to say why, I think it was because it was darker in the smaller cinema (less light back off the screen) so it was more difficult to see other people in your peripheral vision. Far more intimate feeling. Just my opinion though.
