My favorite scene of all time has to be the ending of Avatar, but other than that, probably the season 4 finale of Gene Roddenberry's Andromeda, or the end of Mass Effect 1.

the beginning of Halo 3, when the Marines are pretty much writing off the Masterchief after he falls to earth from nearly two miles up, and as they call in heavy lift transport for his armored body, he wakes up and takes back the Cotrtana chip. the music and eerie quality make the scene intense.
