Yes I do recall people on this forum back during when the SE was out saying that he went into the link with the exopack on at the end of the movie.

He must have had his exopack on in the mobile link room. An exopack can definitely fit inside the link machine.
The final hell's gate scene occurred a few weeks or maybe a month or two after the humans left Pandora. Some Navi probrably carried Jake there and then back to the Tree of Souls for the ceremony. |

I imagine that there was probably some sort of emergency patching kit in the shack in case a window got broken. Probably just a large roll of plastic sheeting and some sort of adhesive (duct tape?). I'm quite sure that the shack (and all the human-occupied facilities) deliberately operate at a slightly higher air pressure than Pandora (even though Pandora's normal air pressure is higher than Earth's) to keep the toxic atmosphere from seeping in. So, even a sheet of plastic would be enough to make the shack livable again so Jake could use the link. Assuming Norm comes back to the shack, he and Neytiri could probably get the place fixed up enough to use in a couple of hours.
Even so, the added scene with Tsu'tey was jarring and I can see why it was cut out of the original. |

I say he kept his exopack on and got back in the link at first, but probably moved to Hell's Gate at some point when the skypeople were leaving (which is likely at least a few days after the battle)
Repairing the window is plausible too as ScottWashburn suggested

Seems like Jake and Neytiri were in a hurry when they were going over to Tsu'tey. If the window-repair theory is true, they would've had to take a long time to repair until a random na'vi warrior came along and informed them of Tsu'tey's predicament...

I don't see how... It's mostly plastic, there may be some metal in the actual filter but the characters wear metal objects while linked anyway.

the window probably had an emergency sheild in case of breakage, but it wasn't automatic.
kinda like the plastic, but more solid.
