I find people's reactions to be a lot different in IMAX than in the standard theaters. Maybe it is the added impact of the IMAX experience, but for whatever reason, virtually no one in my 12 IMAX viewings of Avatar ever gets up until at least the screen goes black after the flyover sequence. In one of my last film IMAX showings, which was sold out at 500 people, not ONE person stood until the screen went black.
As for what scenes hit me the hardest... I know it's a lame answer, but all of them. This movie makes me an emotional wreck starting at the viperwolves scene all the way to the end. There are a few before that too, such as Jake's first run, but once Neytiri shows up, it's all over but the crying, literally.
The end, with Jake opening his eyes, and the Avatar text coming slowly out at you, is just without question the best ending ever though. I routinely see people around me jump when that happens, although it happens less lately since most people have obviously seen it by now. It's one of the classiest and well-crafted things I've ever seen.
