Well, I'm not sure if there were thousands to begin with. The RDA presence on Pandora wasn't that huge, as a lot of it was automated.
I'd guess that any that did attack the Na'vi (depends how much of the script you want to take as canon) died with the rest. Any who didn't would have been kicked off with the rest of the RDA.

If they attacked, they aren't innocent. The only people who were were the ones who remained at Hell's Gate, who got put on the shuttle and kicked off Pandora.

We know that the Avatar Drivers and the Scientists rebelled but it makes no sense that Quartich could have suspended all mining operations in Pandora to wage his little stupid war. I say miners and Laborers because I'm sure they had also janitors and even a few cooks (Probably a dying art on Earth as there is virtually nothing more to cook there). And I'd not be so fast in saying they are not innocent or otherwise specially if they had been told their lives depended on it. Still why didn't the scientists tried to get at least some of the miners on their side or showed the evidence of what RDA was really about.
