Hmm...Sooo many, seeing as i am a huge Marvel Comic book reader my list is almost endless!! but i'll list my top ten of all time.
1.) Deadpool!! (Classed as both but mehhhh) 2.) The Void! (The other half and evil being of the Sentry) 3.) Carnage (Always preferred him to Venom seeing as Eddie brock was more or less a pussy compared to him )4.) Nemesis (Resident evil ftw )5.) Tyrant (Super Badass) 6.) Kain (Legacy of Kain series) 7.) Dr.Doom (Always seemed to get on my nerves until the Sentry showed him who's boss )8.) Kazuya (Uber Badass in the Tekken series) 9.) Galactus (Come on the guy feeds on planets!) 10.) Loki (He pissed me off sooo much during the Thor series)

I have to agree with Agent Smith:
 Jeffery Goines in Twelve Monkeys was a minor villian, but lovable:  Sauron, for obvious reasons:  And finally, Metroid Prime, from the trilogy. You fight and kill him in the first game:  Then he comes back as Dark Samus, who you kill:  Then he somehow survives and comes back a third time:
